Recently, the proprietary analytical workflow for the Ion Torrent sequencer, Torrent Suite (TS), underwent a series of upgrades. We evaluated three major upgrades of TS by calling indels in the BRCA1 and BRCA2 genes. Our analysis revealed that false negative indels could be generated by TS under both default calling parameters and parameters adjusted for maximum sensitivity. However, indel calling with the same data using the open source variant callers, GATK and SAMtools showed that false negatives could be minimised with the use of appropriate bioinformatics analysis. Furthermore, we identified two variant calling measures, Quality-by-Depth (QD) and VARiation of the Width of gaps and inserts (VARW), which substantially reduced false positive indels, including non-homopolymer associated errors without compromising sensitivity. In our best case scenario that involved the TMAP aligner and SAMtools, we achieved 100% sensitivity, 99.99% specificity and 29% False Discovery Rate (FDR) in indel calling from all 23 samples, which is a good performance for mutation screening using PGM.

Abstract:Capturing and recording fluvio-geomorphological events is essential since these events can be very sudden and hazardous. Climate change is expected to increase flash floods intensity and frequency in the Mediterranean region, thus enhancing such events will also impact the adjacent riparian vegetation. The aim of this study was to capture and record the fluvial-geomorphological changes of the torrent bed and banks and flood debris events with the use of UAV images along a reach of Kallifytos torrent in northern Greece. In addition, a novel approach to detecting changes and assessing the conditions of the riparian vegetation was conducted by using UAV images that were validated with field data based on a visual protocol. Three flights were conducted using the DJI Spark UAV. Based on the images collected from these flights, orthomosaics were developed. The orthomosaics clearly identified changes in the torrent bed and detected debris flow events after major flood events. In addition, the results on the assessment of riparian vegetation conditions were satisfactory. Utilizing UAV images shows great potential to capture, record, and monitor fluvio-geomorphological events and riparian vegetation. Comments: I love these trail shoes. They are light and nimble as they say! I am not sure if breaking them in was truly necessary? I have narrow feet and medium-high arches so they fit well; a tiny bit wide. The downside for me is during my 50km race I kept smashing my toes on the rocks and the rocks were beating up my midsole with a lack of rock plate; not good for scrambling. Comments: First impression was that toe box is tighter than the torrent 1. It took about 80 miles to "break it in". Other than that they have awesome traction on all terrains even wet rocks. Talking rocks- you have to be a little more careful as the the midsole does not give you as much protection as some other Hoka models. They did all right in heavy rain runs, stuck to the trail very well. You can for sure feel them on if you run in heavy rain for couple of hours, but that is the case with 95% of shoes. I first purchased a pair of the Altra Timp 2's and was disappointed with the fit, surprisingly they were too tight across the forefoot. After reading reviews that the 2 had a slightly softer midsole and the upper was improved, and no mention of it fitting tighter I ordered a pair. The torrent 2 is quite a bit narrower and lower volume around the metatarsal heads, enough to be painful, and a bit longer at the very front (so going up to a 14 will not work it would be too long). Have to return just too tight/narrow. Which really is annoying because the midsole feels fantastic and the outsole looks better. Looks like Hoka went back to narrow fit of yesteryear (like speedgoat) with this shoe. please offer the torrent 2 in a wide version. EXTREMELY dissapointing. I was a little worried about roads because of the depth of the lugs but it is not an issue. There are just two issues. I had to size up to a 10.5, when I did, they worked out perfectly. The bigger issue is the heel counter is very loose, no matter what size I use. I also use the Torrent 2 for shorter runs and the heel is locked down. If you could take the forefoot from the Mafate and the heel of the Torrent 2, you would have a perfect fit.Other than those two issues, the Mafate eats up miles on single track, technical up and down hills and allows you to really get moving when you have a chance to open it up. September 28th 2020Comments: After running in Speedgoats for quite sometime (partial to the 3s and having little use for the 4s), I realized that I was getting faster, but the Goats weren't especially suited for speed. I gave the Torrent 2s a shot simply because the Evo Speedgoat is out of stock everywhere, and I'm glad I did. It's a solid shoe, and much more nimble and speedier than the Goat, while still keeping some cushion to keep the legs from getting too trashed and battered. The upper felt loose, but a runner's knot helped get me locked in with little to no sloppiness. My pair's maiden voyage was a 23 mile trail race on technical terrain with 4,000 feet of climb. I'm a larger runner at 6 foot, 190 pounds, but I think the Torrent 2 could get me through upwards of a 50k in a pinch, though I'm not sure they'd be 50 mile or above material. It's also worth noting that these shoes don't fit the typical Hoka mold of highly cushioned with a snug toebox. These have good ground feel with some forgiving midfoot and heel cushion and a wider toebox. Oh, and for me, true to size. Grip is comparable to the Goat. July 16th 2020Comments: I'm trying different shoes as the SG Evos went out of stock. I knew this shoe would be more firm, but I find nothing to complain about the shoe. With the Evo and this shoe, the shoe disappears during a run. Hoka's tech for securing the foot is done through the upper material without a goofy straps, levers, velcro, etc..... I used the shoe on dry hilly trails - shoe feels very similar to the EVO without the cushioning. Thick tongue would be the exception. I would also say that this shoe MIGHT be a tad more stiff than the SG Evo...... not by much, but a little more stiff. This Torrent allows easy forfoot climbing when the trail gets steep. July 10th 2020Comments: Unfortunately the Hoka Torrent 2 didn't work for me and I had to send the shoe back. My biggest issue with the shoe was the lockdown over my foot. After breaking the shoe in I took them for a 26 mile trail run. Fairly technical terrain with about 7000ft of ascent and multiple creek crossings. On every downhill my feet would slide all the way forward in the shoe and toes would hit the end. I stopped to adjust laces several times and now matter how tight I laced them my feet would move. My feet are average width and volume and I've never had a problem with lockdown before this shoe.
